Maddy Green led the charge at the Basin Reserve, scoring an unbeaten career-best knock of 141 off just 128 balls, marking her third ODI century.
Her incredible 211-run partnership with Brooke Halliday (98) is now the highest for the fourth wicket for New Zealand in the one-day game.
New Zealand recovered from 3/3, after losing early wickets to score 306/7 in 50 overs.
At the crease, South African captain Laura Wolvaardt was in menacing form in reply, blasting a run-a-ball half-century, but the Proteas challenge fell away, when both Wolvaardt (69) and fellow heavy-hitter Annerie Dercksen (47) were dismissed.
White Ferns bowler Rosemary Mair claimed a five-wicket bag (5/50), with captain Melie Kerr taking 2/37.
