Vangelis Pavlidis scored a stunning 30-minute hat-trick in the first half, as the hosts went into the break 3-1 up.
In the second half, Raphinha pulled one back for Barca, before Ronald Araujo’s own goal restored Benfica’s two-goal lead.
From then on, it was the Catalans who took control of the match and eventually won it.
Eric Garcia pulled Barcelona level with a powerful winner, before Raphinha grabbed the winner on the break with the last kick of the game.
Liverpool saw off Lille 2-1 to maintain their perfect record in this season’s competition.
Mohamed Salah opened the scoring in the 34th minute, before Jonathan David equalized in the 62nd minute.
Harvey Elliott’s volley ensured the Reds recorded their seventh win in as many games.
In other games, Juventus played out a 0-0 draw at Club Brugged, 10-man Atletico Madrid beat Bayer Leverkusen 2-1, Atalanta thrashed Sturm Graz 5-0 and Monaco edged Aston Villa 1-0.
